Travelling to the Jura

We are planning a holiday in the Jura region of France in June 2014. Anyone know of any good stop over sites en route. We will be using the Dover Calais crossing, ultimately heading for an area to the south east of Dijon. We have plenty of time on our hands
for exploration.
